Feet hurting could be a number of things, from improper fit to simply tying a little too tight to not having the profile/radius on the blades that match your skating.

A lot of people also experience pain in their feet simply because they haven't adapted to skates and skating movements. I'd suggest wearing the skates around the house, watching TV, or whatever, to eliminate variables. (Naturally, your feet don't find pressure points within the skates when you're sitting down the way they will standing up, but you can learn something from it.) As you get more experience, pay attention to the things chippa mentioned: tighten and loosen in different places, try different lacing patterns, think hard about whether the fit is good, and maybe spend a few bucks getting your skates profiled or 'body balanced' by someone who knows what they're doing. Gradually, you'll adapt the skates to you (or get better ones) and yourself to skates and skating generally.

What's a good rule of thumb for break in time on skates? I had mine baked and they are pretty comfy but I've noticed that I get pretty sore after awhile and occasionally my feet hurt for the first 5 minutes or so after I take them off. is this normal? I expected my feet to hurt from the muscles getting into shape but I don't really know what is the difference between a break in period and a poorly fitting skate

you might be having a footbed issue, if the pain is on the outside of the skate, it might be because your foot expands during the game due to flat footbed/lack of arch support... I'd recommend you getting the superfeet (and if you don't like them you can return them within 60 days) to see if it makes a diffeence. Otherwise, they might just not fit properly, and you could wear them around the house or rebake them..
